Use this QuickBooks Online cleanup checklist to fix a messy file in 12 steps before December 31, 2026. Start with the bank feed, then rules, reconciliations and Undeposited Funds. Lock the books last. Your 1099-NEC and W-2 forms are due Monday, February 1, 2027.

How the QuickBooks features work comes from four Intuit help articles, and the filing date comes from the IRS employment tax due dates page on irs.gov.

A tangled account list slows every step here, so start with our guide to cleaning up your QuickBooks chart of accounts.

Key takeaways

Why the order matters

Most messy files are not messy in one place. They are messy in layers. A wrong category sits on top of an unreconciled account, which sits on top of a bad setup choice.

If you start by locking dates or running reports, you freeze the mess in place. If you start by reconciling before fixing the feed, you fight the same errors twice. So work from the bottom up.

You have about 10 weeks from today until the end of the year. That is enough time for a small file. A file with years of backlog needs more, and our retroactive bookkeeping guide shows how to handle it.

The 12 step cleanup order

Here is the full order in one list. The sections below explain the steps that need more than a sentence.

  1. Check that your books start when the business started.
  2. Clear the bank feed so nothing sits in the review queue.
  3. Build bank rules for the transactions that repeat.
  4. Move personal spending out of the business books.
  5. Reconcile every bank and credit card account, oldest month first.
  6. Investigate differences. Do not plug them.
  7. Empty out Undeposited Funds.
  8. Fix vendor details for 1099 reporting.
  9. Scan the balance sheet for old or odd balances.
  10. Tie out payroll and sales tax to what you actually filed.
  11. Run the profit and loss for the year and read it like an owner.
  12. Lock the books once everything above is done.

Steps 1 to 4: fix the foundation

Step 1: Check the start date

Your file should start where your real financial history starts. If it does not, opening balances and early reports will not make sense. This is a setup problem, not a monthly problem, so look at it first.

Step 2: Clear the bank feed

A pile of unreviewed transactions means your reports are guessing. Work through the queue and categorize each item. Do not skip the small ones. Small items add up, and they hide duplicates.

Step 3: Build bank rules

Bank rules categorize downloaded bank and credit card transactions for you. According to the Intuit help article on bank rules, a rule can also fill in details like payee and tags. You can limit a rule to money in or money out, and to one account or all accounts.

The same article says only one rule can apply to a transaction, and rules run in the order shown on the Rules page. So the order matters. It also warns that auto-post adds matching transactions to your books without a review, so use it carefully. Start with simple, consistent items like monthly rent.

One more tip from the article. If a rule does not fire, check whether you picked Description when you meant the raw bank text, or the other way around.

Step 4: Separate personal and business

Look for grocery stores, personal subscriptions and family travel in your expense accounts. Move them out. If the owner paid for something personal from the business account, record it as the owner’s own money, and ask your accountant how to book it. Do this before reconciling so your totals tie to the statements cleanly.

What our audit numbers say about this order

In the QuickBooks files we review, the problems lined up with the first five steps of this list. Missing bank rules are the most common gap we see. Mixed personal and business spending is very common too. Unreconciled history comes up often. A wrong company start date shows up sometimes.

What we see in the files we reviewHow often we see itChecklist step
No bank rulesVery oftenStep 3
Mixed personal and business spendingVery oftenStep 4
Unreconciled historyOftenSteps 5 and 6

Those four are exactly why this checklist starts where it does. Read the full 5 QuickBooks setup errors we see most to see what each one looks like inside a file.

Steps 5 and 6: reconcile and do not plug

Reconciling means checking that QuickBooks matches your bank or credit card statement. The Intuit help article on reconciling an account says you need the statement ending balance and ending date, and the beginning balance should match the prior statement. You tick off each line, and the job is done when the difference reaches zero.

If the difference is not zero, check the balances and dates first. Then look at transactions you entered by hand for errors or duplicates.

QuickBooks lets you finish and accept a difference. It then creates an adjusting journal entry for that amount. The Intuit article generally discourages this and suggests talking to your accountant first. That is good advice. A plug hides the real error, and it will show up again next year.

Work oldest month first. A wrong beginning balance in March will break every month after it.

Step 7: empty Undeposited Funds

The Intuit help article on Undeposited Funds describes Undeposited Funds as a temporary holding account. Invoice payments and sales receipts land there. When your bank combines several payments into one deposit, you create a bank deposit in QuickBooks and select the matching payments.

For cleanup, open the account and look at the oldest items. If a payment is sitting there from months ago, find the matching bank deposit and group it properly. The same article notes you do not need this account if you download transactions directly from your bank. If you do use it, make sure each item is moved out once the money hits the bank.

Steps 8 to 10: vendors, balance sheet and filings

Step 8: Fix vendor details

Forms 1099-NEC and W-2 are due Monday, February 1, 2027, according to the IRS employment tax due dates page. That is a hard date. Go through your vendor list now. Check names, addresses and whether each vendor was paid enough to need a form. Our 1099 filing deadline guide covers who needs one and what the penalties look like.

Step 9: Scan the balance sheet

Open the balance sheet and read every line. Look for balances that make no sense. A loan with no payments, an old clearing account with a balance, or a negative asset all need a closer look. You do not have to fix each one today. You do have to know what it is.

Step 10: Tie out payroll and sales tax

Compare payroll and sales tax liabilities in QuickBooks to the returns and payments you actually filed. If they do not match, find out why now. If you file quarterly payroll returns, our Form 941 deadline guide explains the next deadline. Our quarter end close checklist shows how we run this kind of check every quarter.

Steps 11 and 12: read the year, then lock it

Step 11: Run the profit and loss

Run the year to date profit and loss and read it like an owner. Does rent look right? Is there a category that is far bigger than you expected? A number that feels wrong usually is wrong. Fix it before the file goes to your accountant.

Step 12: Lock the books

Locking comes last. The Intuit help article on locking your books says a closing date stops changes to past transactions. Anything on or before that date cannot be changed without approval. A primary or company admin sets it.

You choose between two security modes. One shows a warning and lets the user continue. The other requires a password, which is the more secure choice. Intuit says to enter outstanding invoices, expenses and payments, and to reconcile accounts through the lock date, before you lock. That is why this step is last.

You set the closing date in the Advanced tab of Account and settings. Because you cannot edit transactions before that date without approval, check your numbers first.

Frequently asked questions

What should I do first in a QuickBooks Online cleanup?

Check the company start date and clear the bank feed. Everything else, from rules to reconciliation, depends on those two being right.

Should I reconcile before I lock the books?

Yes. Intuit says to reconcile accounts through the lock date before you close the books, because changes to older transactions need approval afterward.

Is it okay to accept a reconciliation difference?

Only as a last resort. QuickBooks books an adjusting journal entry for the gap, and Intuit generally discourages it. Talk to your accountant first.

What is Undeposited Funds in QuickBooks Online?

It is a temporary holding account for customer payments. You group them into a bank deposit that matches what the bank actually received.

When are Form 1099-NEC and W-2 due for 2026?

Both are due Monday, February 1, 2027, according to the IRS employment tax due dates page.
